Merging does not re-compress pages and loses no quality, but size accumulates: five scanned files of 4 MB each produce a 20 MB document, and plenty of upload portals stop at 2 or 5 MB. The right order of operations is merge first, then compress the combined file — compressing once across a whole document gives a smaller result at better quality than compressing the parts separately.
You can combine files from different sources in one document: pages exported from Word, pages from a scanner, and images you converted to PDF. The only difference you will notice is that scanned pages stay images — not selectable, not findable by search — while the pages from Word stay text. That is normal and does not mean the merge went wrong.
If one of your files is password-protected it cannot be read until the protection is removed, and that is deliberate rather than a fault: merging never bypasses a file's protection. Remove it first, and consider re-protecting the merged document if the content warrants it.
Once merged, if this is a final copy you do not want the recipient to alter, run it through Flatten PDF to fix signatures and form fields into the pages. If the page order still is not right, use Organize PDF on the result rather than merging again.
All files are processed and then deleted from the server, and your originals are unchanged — so if the order is wrong, redo it at no cost.
